Manual shift problems

After installing the paddles in my Trans Am I lost an engine. So the car has been down for a bit. I'm up and running now and last weekend I took the car out for a spin. I flipped the switch for manual mode and ran it through first, tapped into second, wound it out and tapped again, no shift. I figured it was just me so I flipped it to auto and waited for the next stop light and tried again. Same results. Tonight I put the laptop on it in the garage. To refresh you, the this the TCI "red box" controller and software. I opened the dashboard and could see when I flipped the switch to go to manual mode. I tapped the upshift and went 1-2 but no 2-3. The downshift of 2-1 works as well. FYI, this all worked flawlessly after the install, before the motor crapped out.

Any thoughts on what might be preventing it going beyond the 1-2 shift in manual mode?

Can't be the paddle shifter itself if it is shifting 1-2 OK. That means the paddle is working. We know its probably not the manual switch, since you are indeed able to flip back and forth. I think it's something in the software program. You didn't change any of the settings since the motor problem did you?
